Too many menu items breaks the menu

If I have over 61 items in the menu when I save the menu the theme location checkbox unchecks itself and then I get the following error on the site:"You don't have set Theme locations in menu settings"If I remove the 62nd plus item(s) then it will allow me to save the menu and keep the theme location setting. Any idea how to fix this?I also increased the following from 5000 to 10000 thinking it may help, but it didn't...<IfModule mod_php5.c>php_value max_input_vars 10000</IfModule>
